Tutorial: NGS assemblies

Aims

This tutorial will address several assembly issues: quality control, assembly, mapping and scaffolding. The assembly can be done with Velvet or Minia.

Requirement

  • You need to use a virtual machine (VM). This VM is downloadable here through a single .ova file. However prefer to copy this file using a usb key I will share during the tutorial, since this file is quite huge (~4 Gb) .
  • You also need to install “Virtual box” on your computer. Free downloads on the official website https://www.virtualbox.org/
  • Start Virtual box and import the . ova file (menu→file→import a virtual device), then start the VM (green arrow “start”)
  • The instructions of the tutorial are inside the VM or here

Note: before starting the VM you can customize some settings, depending on your personal computer resources, to allow the VM to access more memory or more CPUs (max 8).

Alternative solution:

The use of a VM described above is highly recommended, but for any reason, if you failed to install and use it, it is still possible to access to a distant VM through internet :

* Under linux, type the command:
"rdesktop 134.59.51.224:3392" or "krdc rdp://134.59.51.224:3392" (opensuse, centOS,..)
or open “remmina” tool and using the parameters above (Ubuntu)

* Under Windows :
Open “Remote Desktop Connection” tool (somewhere is your “Start” menu or do a “search”).
Then, connect to the virtual machine using:
134.59.51.224:3392

* Under Mac:
Go to Mac App Store, search and download “Microsoft Remote Desktop” (free).
Open this tool and use the same method as for Windows users.
